There are too many changes to mention but there is one key thing to know: FLMM script support has been disabled because the format has changed so much that it is now incompatible with Freelancer Explorer. This will mean that you will have to either work on your systems separate from the rest of your mod, or simply not use the xml scripting feature in FLMM. This will be inconvenient for some people but for the time being there is nothing we can do about it. Be sure to read the readme file for the list of changes.
